DNA Methylation
DNA methylation profiling using Illumina's GoldenGate Methylation Solution combines high sample throughput, high multiplexing, and single-site CpG resolution. Using GoldenGate Assay technology, oligonucleotide primers query putative methylation sites in bisulfite-converted genomic DNA. Bisulfite treatment of unmethylated CpG converts cytosine to uracil, while methylated cytosines are protected from conversion. Similar to methylation-specific PCR, two primer sets are designed for each CpG target; one primer set corresponds to the unmethylated, bisulfite-converted sequence (uracil) while the other corresponds to the unconverted sequence (5-methyl cytosine). The extent of methylation at a given CpG site is determined by comparing the proportion of signal from methylated and unmethylated alleles in the DNA sample. Enzymatic discrimination takes place on the single nucleotide level with additional inferred methylation information for adjacent CpG sites that fall within the assay probe target region.

Methylation cancer panel I
The GoldenGate Methylation Cancer Panel I spans 1,505 CpG loci selected from 807 genes.
- 28.6% contain one CpG site per gene
- 57.3% contain two CpG sites
- 14.1% have three or more sites

Custom methylation panels
Custom methylation adds another degree of analysis to supplement genetic and epigenetic data. Scientists who are interested in expediting the speed and scope of their methylation studies in areas such as cancer, developmental disorders, stem cell, aging, and neurological diseases now have the ability to select specific CpG sites from chosen genes. Custom methylation is available in panels ranging from 96 to 1,536 assays per OMA tube. Larger panels can be accommodated with multiple OMA tubes and the appropriate GoldenGate reagents and arrays. Panels for 384-1,536 loci are available in multiples of 96.
